Yes, this seems to be the one part of the 9-3 I have noticed that does not seem to be as well designed as most everything else in the mechanics of the car. The manual temperature and air drum system (knobs/shafts/etc.) have been a problem on some '99 and '00 9-3s. I'm surprised they haven't done more to redesign and improve it.
Anyway, when I went to pick up the loaner last night (a 2000 9-5SE, by the way), I asked about what they were doing to fix the problem. The service manager described the same procedure that Edward described in my initial thread on this below. So it looks like they are taking the right approach. He said they were just about done with the work and then all that was left was to put everything back together. I'll pick it up tonight.
As for the 9-5 loaner, the 9-5 is very nice (it has a much more refined feeling and is more spacious), but it's not as fun to drive as my 9-3 with the manual transmission. :-)
