Second post, first got lost!
The automatics are part of the problem. I noticed similar things with a new 9-5 loaner a while ago.
When it is very cold, your engine is laboring against the friction of the cold oil. You could try 5w30 if you are not there already. Synthetic oils also flow better at these temperatures and may help. The laboring also indicates that the oil is not flowing very well either. So take it easy with the throttle.
It sounds like your plugs should be ok for all seasons. I think that your engine is running well. If it was missing, then I would look at the plugs. Also if not missing, the fuel is fine.
The interior plastic parts are cold, contracted and stiff. They will respond to the vibrations.
Bottom line: Try synthetic if you are using dyno oil. Do not load the engine while it labor's to idle. Otherwise, I think that things are fine. TG's suggestion re the throttle body has merit if the idle air control valve is maxed out. The action when you go into gear in simply the idle air adjusting to the rpm drop induced by the load of going into gear. I think that the idle air control valve is working normally.
