I'd take the SE, if possible. Even though many people seem not to like Automatic Climate Control (ACC), I think it's awesome. With non-ACC systems, I'm constantly adjusting the fan speed, heat/cold knob, etc. I personally do not like to take my eyes off the road, and ACC almost eliminates trying to find buttons or switches -- you just set the temperature you want, and it does all the work.
Also, the sound system is supposedly better, but I only rode in a base model for one test drive and I was not listening to the stereo. I do like the sound system in the Viggen/SE.
There's also a bunch of other stuff that, while possible to do yourself, is generally more expensive to do yourself. For instance, it's relatively cheap to get the 16" wheels and tires added when you buy the car (these comes on the SE), but it's going to be expensive to buy them later. It's possible to modify (mod) the engine of the S to get at least SE power, and even far beyond SE power, but this can be expensive and time consuming.
Of course, if you like to mod cars, then get the S and have at it! However, if you just want to drive, I'd get the SE just for the convenience features.
You also get maintenance costs, which, while not overly expensive, should be added to the cost of the S model for a more accurate comparison between the two.
