Tire patch or plug

While performing the tire rotation on my 2000 base 93 the dealer found a nail which they recomended pulling and plugging for 24.00. I have heard that pulling the nail and patching from the inside is the prefered method by the tire manufacturers and that plugging will void the warranty.
Is it better to patch or plug?
