I've never been one to wash my own car so I also took my 9-3 convertible to hand carwashes all the time. I never noticed any harm done other than the lint on the top that dgordon mentioned and a couple times a little water that seeped in at the rear toneau (sp?) cover. I don't think there are very many fully automatic carwashes left out there (other than the little one's at gas stations) because of the bad rep they've received.
As my car was a lease, I didn't really take care of the top or leather other than always garaging it.
As a new 9-3 owner the best tip I can give you is that you have to buy the sliding center armrest. My biggest compliant with the car was the lack of an armrest and this product just made up for probably the biggest deficiency in the car. It sells for $85 from Saab, but you can get a 20% discount from some of the dealers that sell here on this site. Actually, I just noticed your name, so you're probably a woman, and the armrest may not slide out far enough for you, depending on how far back you have the driver's seat. So this many not be applicable to you.
The other thing I highly recommend is the Saab windscreen. It seriously cuts down on the wind and wind noise. This finally solved my problem of my wife letting me put the top down, as it didn't mess up her hair anywhere near as much as without it. Also it allows you to hear your radio and/or talk on the phone with the top down much better. It's a little pricey at $450 retail, plus $20 for the mounting kit and installation of the mounting holes, but I was really happy with it. It works great. And there's an auction on ebay for a windscreen right now.
