Most will estimate in hours then multiply by their hourly rate. I've seen estimates of 8-12 hours. Keep in mind that the '98 has an hydraulic clutch (which can be a pain to bleed) and they will probably want you to change the slave cylinder while the transmission is out. They may also want you to change the clutch, pressure plate and have the flywheel refinished. Then, they might recommend doing the axle seals and shift shaft seal.
Swapping transmissions is not that difficult. I swapped 5-speeds four or five years ago. I had to make an engine support stand (for $20) and buy a transmission jack (for $100). It took me around 20 working hours, but I wasn't in a hurry. I would spray the subframe bolts with PB Blaster, then wait for the next day to break them loose. It took me a couple of hours just to raise the car. I backed it up ramps, then jacked the front and supported with jack stands and 2 mounted tires/wheels under each side "just in case." I had the front end about 20" off the floor.
