Don't drill additional holes! Keep the drain holes on the underside of the car, and bottoms of the doors, clear and clean, I use a garden hose once or twice a year and shoot water up into them until the water runs out clear, undercoating often creates bubbles which will fill with and then hold water, causing rust.
I'm not an avid car washer, when I do, the car is thoroughly dried afterwards, and I really like using a micro fiber towel then as well.
It's amazing what that cloth will yank off the car's surfaces.
Keeping that water beading ability up is very important.
My garage is unheated, and the advice about opening the door in the spring to keep condensation to a minimum is good advice, I will also leave the garage door open when putting the car away wet, to give it some air to aid in drying faster. My 92 900 conv still looks great.
When my mechanic has the car up on the rack, he'll treat the known rust areas with a rust inhibitor(I think it's WD40, smells like it anyway). Also, keep your rubber seals around doors etc CLEAN!
