Deleting the old files is not necessary. You might as well hang on to it - it's relatively small file and the info may come in handy if there's a lingering dispute out there.
Instead of deleting, simply go to File | New and give the resulting file a unique name (when I did this, I think I called the file "Restart"). You may need to contact your banking institutions and let them know that you're doing this, because you may need to use the initially assigned passwords for your accounts (I know that after several years and several password changes I no longer had mine). Once you've done an initial download using the new file, simply set the new file as the default (I think it's under Preferences, but the program may default automatically to the last-opened file), and you're good to go.
If you ever need to access the old data, just open Money and use the "Open" command and open the old file.
