'Base boost' is the amount of boost you will always get due to the mechanical layout of the wastegate and the actuator. (Typically .4 bar or half the normal boost in a NG900) Above this value, the ECU is in charge of the boost. In the Trionic system, the ECU adapts boost between base and max given a slew of variables, most notably your right foot.
'Adjusting the base boost up' refers to tigthening the wastegate assembly so that there is a higher pressure before the ECU gets control. However, since the ECU adapts up from there to the max value, the most you generally gain is a faster spoolup; with too much base boost, response can get 'jerky' as the ECU has less 'room' to react to rapidly rising pressure.
