They're angled because the stock caliper is a Lockheed single-piston job -- single piston means there's only one cylinder of fluid and only one piston to press against the brake pad when you apply the brakes. The pad on the other side is applied via the whole caliper body swinging around a pivot bolt in response to the pressure from the piston, and forcing the pad on the other side against the rotor.
It's to accommodate this pivoting action that the pad material is slanted -- when you install the new pads, you push the caliper all the way over to one side, and in this position the angle cut puts the pad material square to the face of the rotor. As the pads wear, the caliper will gradually "straighten up" more and more. In fact, how straight it is can be used as an approximate wear indicator -- when the caliper is almost straight up and down, it's about time for new pads.
Which pad goes where will be obvious once you've removed the old ones and swung the caliper all the way across -- the thick edge will need to face up on one pad and down on the other, to accommodate the slanted angle of the caliper.
