With 3500 miles the rotors will not have enough wear to be concerned with the rotors not been flat. So the old pads should have little problem.
But the EBC pads will cause ripples in the rotors. If they are visible, the old pads would have to bed-in to that.
The surface of EBC pads needs to be consolodated, and thats not an EBC thing, thats common to many pads. I recommned agressive braking runs to het the pads and colsoldate them. Then some more to burn off some organics.
EBC pads, and other organic pads need to have a balance of cohesive and abrasive properties. They are semi matalic. The brass or ??? bits in the compound contribute to this. The result is a ripple or wave wear pattern on the rotors. Perhaps the metal bits should be finer, but there you have it.
If you ever feel a warp, its probably an uneven organic transfer. You can burn that off with some agressive repeated braking. A sudden reflex application of the brakes at speed can couse this is its a very brief appplication. Or when stopping with quite hot brakes, clamping the pads hard against the rotor. Braking harder, when conditions allow, then releasing to a ligher pressure prior to a dead stop is also good practice.
Don't replace the pads until they are bedded in, that may fix your sqealing problem. Check that the external tension spring is applied correctly or not gone missing.
