Unless you get a screaming deal on the factory setup (say, under $50) I wouldn't even consider it. These things fetch like $150 on Ebay, which is simply ludicrous given that you can get a fairly nice aftermarket unit for about the same price. If you do go factory stereo, it does not have to be used with the EQ, but you may need a special loopback plug (available at the dealer). Remember that on factory systems, the CD/EQ was a separate unit from the am/fm/cass head. If you want CDs, you need both parts. If you get a later system ('91+ I think) you should be able to use the Clarion changer as long as you saved the cable - obviously, the '87 SPG won't have it.
I would personally ditch the 6x9 setup altogether. Some decent 5.25" speakers mounted in the rear side panels are far more convenient and produce good sound. If you want bass, get a sealed sub. The trunk is way too big on a 900 for good bass using free-air speakers. That's my $0.02, anyway...
