I don't know about your head unit beyond what you suggest: check fuses. On the later cars, IIRC, there may be a fuse or two underneath the back seat. (You do own a Bentley manual, don't you?!)
However, I have swapped a couple masts out in my day, and I can tell you that, based on your hearing the motor, your eBay replacement has most likely got the same problem as the original: broken teeth in the mast.
You can get a cheap replacement mast from eEuroparts. Costs about $10 IIRC. However, it's a *bitch* to find on their website (eEuro has never heard the word "website usability" before). Maybe call them.
Anyway, a couple caveats: these aftermarket masts come with a plastic gear "strip" that's too long for the Saab antenna motor. Cut off 3-inches and grind down the cut to look like the original end (that is, bevel it a bit on one side). If after you replace it the tip of the antenna fails to completely retract, you'll need to remove the antenna again and trim the same length of "strip" that the antenna still protrudes.
Second thing: there is a brass collar on the aftermarket mast that I have found to be machined too LARGE to fit inside the Saab antenna motor. You'll need to take it down some -- I used emory paper, being careful to sand just the collar.
Third thing: I have few complaints about working on my Saabs, but I have to warn you up front: this is a pain in the #ss job. You've got very little room to maneuver with the antenna out because it's got to stay wired and there's not much of it, the antenna grounds through the body of the device so you shock yourself, you have to keep running between the antenna and the radio to turn it on/off so it'll suck up/spit out the antenna (a helper is, well, helpful). I'd rather change alternator bushings, frankly.
