From your description I suspect that your transaxle is full of gear oil. In cold weather that stuff can get so thick that shifting is near impossible. I also suspect that "Rubber seal" probably refers to the right axle seal. If you had the combination of clutch problems, gear oil in the transaxle and low lubricant level in the transaxle due to a leak, you could really have tough shifting especially when it's cold. Repairing just one of those problems wouldn't solve the shifting problem. Fix the leak(s), flush and refill with Redline MTL (Manual Transmission Lubricant) or at least 10w30 Castrol motor oil and, along with that new "Entire clutch mechanism" you should have smooth shifting.
