Chiefly, in the electricals. '87 and newer have variable seat heaters, independent of anything else, whereas the '86 has them, but they are only one setting (equivalent to 'high') and only on when the rear window defroster is on.
Also, '88 and up have an additional relay box in the engine compartment, forward of the battery. The headlight relays and a few other items are here. "87 and older had ALL relays on top of the glovebox. Further, '87 and older ran full headlight current through the switch in the steering column, whereas newer models do not. This, I suspect, is one reason the switches on these years wear our faster than others, particularly the high beam section.
Another difference is in the fuel rail setup. The fuel pressure regulator on '86 and '87 is on the passenger side of the rail and is screwed into the rail itself. On '88 and newer, the rail is different, and the regulator sits on a bracket on the driver side of the fuel rail. Apparently the newer rail is MUCH easier to remove and reinstall, and makes it far easier to check fuel pressure.
That's all I can think of at the moment, but the big items are the ABS and the water cooled turbo (which began in 1987, of course).
