Insurance conmpanies conveniently forget that you will have to pay these fees even if you bought an exact replacement car for $3350 (yeah, sure) - this can add up to several hundred dollars, makes the settlement a bit more appealing. In Illinois, inclusion of these fees is the law, not sure where you live. The purpose of insurance is to restore you to the condition you were in before the accident, which means the inclusion of all fees to get you there.
You may ask them if they are quoting you a wholesale vs. retail price, but I have to say that a car with 300K+ miles has a very low value out in the open market. Unfortunately, it's obvious that it has a lot of value to you, given the care you have put into it - you may want to present them with a pile of receipts as evidence of this, don't know if it will do any good.
As I can not see the damage, I can't comment with any authority, but unless the damage is quite superficial I would junk the car (or perhaps buy it from the company, strip the parts you want to keep, then send it to the boneyard.
