I agree with previous posts, safety is key (e.g. good jackstands).
I'm not far ahead of you, I've only been doing DIY repairs on my '90kt for about 1.5 years. You'll learn a lot as you go, so take it easy on your long ambitious list! Do some repairs, as logical, then drive the car to notice the difference. Changing too many variables at once can mask interpretation if you are troubleshooting as you work.
I would replace all the motor mounts you listed, not just fix them up. If the ones you can see are shot, the others are probably as well (or close to it). I staged my repairs of the mounts, and regret it. I would do them all at once or close to it. I consider the tranny mount to be an exception, I wouldn't mess with it unless there's a very good reason.
Also, if you are going to do the water pump, you should probably consider replacing some pullies as well. Of course that will a good time for new belts and a good coolant backflush (see Quasi's site for more).
