Years and years of experience and checking all other things connected to brake system.
Since I haven't had to replace a brake master cylinder on any 9-3 or 9-5 from 99 and up yet, I would look at all other things first before replacing it in the first place.
If the car have the exact same symptoms before and after you installed the Cardone master cylinder, I would suspect something else.
Your 2000 should have the newer front brake calipers with room for the pads with hump but if it had been an early 99, installing the later brake pads would create a soft brake pedal.
Binding caliper pistons, worn/soft brake hoses and much more can create brake problems. That's where the experience of driving a slew of identical cars comes in.
