When I bought my '87 I had a leak in the same place. The underside of my rear seat had also rusted. At least the floor pan was still in excelent shape. It seems to be very rust resistent along with the rest of the body. It took me a while to figure out where it was coming from too. I suspected that maybe it was splashing up from the road through a plug that had fallen out, but this wasn't the case. I think the water was leaking past the door weather stripping at the far back and dripping down the wheel well bulge under the plastic trim and dark colored hatch carpeting before collecting at the lowest point, under the rear seat. I ended up using RTV to re-seal the weather stripping to the door frame and it hasn't leaked since. I was never able to properly trace the water and am not entirely satisfied with my explanation, but re-sealing the door did seem to do the trick.
Hope this helps,
Craig
