Paul - curiously, I JUST got to repairing my similar damage TODAY. (I sanded and repainted the rust on the underside of the seats.) In my case, by far the majority of the rust was under the small, left rear seat.
My mechanics and I think that water got into the left rear door from that door's quarter-window (the one that is fixed in place), thence out the bottom of the door at the front and rear corners of the door panel. In my car, you can see that the door inner liner (the part of the upholstery closest to the door gasket) has gotten wet, just in front of and behind the vinyl threshold.
We think it then wicked up beneath the seat, as well as flooding the footwell.
Our solution: renew the seal on the quarter-window with a tube of silicon stuff. Very, very inexpensive.
We did this last week, and it hasn't rained since then, so we aren't SURE we found and solved the problem, but we think so.
Also check to see that your sunroof drains are clear (if you have a sunroof; and don't ask me where those are, I'm afraid!)
