If you can afford it go with the 9-3 over the 900. The 9-3 has better crash test performance (at least compared to the 1994 900) and improved handling. When it was introduced one of the British car rags declared the 9-3 the car the 900 should have been. Also, if you are considering something in the class of the A6 do look at the 9-5. I have only driven limited miles in the 9-5 but was favorable toward the car. All indication is that it is probably the best of the current SAABs.
I haven't driven the recent Jettas but was never impressed with the older ones compared to SAABs of the same era. Ironic you should mention the clutch feel being different from your curent Jetta as when I first drove the ng900 the clutch and transmission reminded me very much of the old A-1 Jetta I had in college.
