I have the 2000 9-3 base model, 5-door hatchback, 5-speed manual, sunroof, heated front seats, and cloth interior (the main reason I got the base model instead of the SE).
The car still handles and drives great! The only modification I have made was to install door speakers and an amp to power them, and replace the dash speakers.
I have had three things repaired under warranty in three years. The ECU was replaced based on a recall from Saab. (I didn't notice any problem before or after. They just swapped it out.) The turbo was replaced due to a small leak in the turbo gasket (it leaked just enough oil to produce a small puff of smoke out the tailpipe on start-up). The biggest problem was the binding of the heat and airflow controls on the heater distribution box (which has been discussed here a number of times). Once the heater box was replaced, I have had no problems since. Since they were all replaced under warranty in first 20,000 miles, it was no money out of pocket and there car has been trouble free since then. I have not had the problem some have had of rattles and other noises.
If you have your choice, I would probably go for a 2000 over the 1999, all things being equal. I have no data to prove it, but it seems the 2000 is discussed less on this board than the 1999. If you are looking at a base model with the manual heater controls, definitely check if they operate freely or see if the heater box has been replaced already. Not every 1999 and 2000 9-3 will have this problem, but it is the one that could be the most expensive if it happens not under warranty.
