time to replace rotors? do not appear smooth

so, i guess i had gotten used to bad brakes on my 93 9000 and now i'm spoiled driving the prius because now i realize how poor the brakes are on the 9000..
i mean, they stop the car. i need about a car length to stop the car going about 20 mph, but i wouldn't want to stop in an emergency.
i took a look at the rotors now that i've worn the surface rust off them from sitting for 2.5 months in the humid weather, and they aren't smooth.
rather than a nice clean smooth shiny silver surface, i have streaks of grey and brown, it might feel basically smooth, but it doesn't look uniformly smooth, which translates exactly to how i'm feeling the brakes...
like they aren't making good contact, unless wet. if i go through a deep puddle, the brakes improve.
i put new rotors and pads on only 3 years ago, about 36,000 miles ago. that's not a long life, what can i do to smooth the rotors (i've read not to machine saab rotors)?
should i just replace them, ideas? i've got a spare set of pads i put on my 92 9000 shortly before the tranny went, and i parted out car, so i can replace the pads if they don't look good.
if the pads aren't bad, what makes rotors lose their smooth surface, and get grooved, i guess.
