Have the contractor pull Cat5e, and you might check into the cost of having them run raceway conduit to run it through - it might not be too expensive to have it done while the walls are still open. Having the raceway in place would make it easier to add new cables if/when new standards come into being - 5 years from now you may be wanting to run fiber through the raceway because the ethernet isn't fast enough.

The biggest drawbacks to wireless, IMHO are interference and range limitations. If you are building a large house, you will find that your connection speeds will drop as the distance between the access point and the wireless device increases. Additionally, you will face interference from microwave ovens and cordless phones if you go with 802.11b wireless solutions. You could go to the 5Ghz spectrum wireless to avoid the interference problems, and that might also help with the range issues, but when you expand the range you start making yourself a larger "hotspot" and start to introduce security issues.

Finally, wireless is much more difficult to troubleshoot than wired connections. All things considered, running wires is probably still your best bet.
