What sort of work was the car in the shop for Gorm, was it rust repair/restoration or crash repairs? That 'roof being not the same height' sounds worrying... Is it out by much? It could be one of two things, either the scuttle under the screen not fitted straight after rust repair or, more likely as you say the roof being a bit low from prior accident damage. If it's the latter then likely-as-not the pillar won't be straight either...
What the other guys say is spot on - the windscreens on 99s are all the same from '68 through to end of production. The 900 model ones are the different ones. Some 3rd party replacement glass, I've found, is marginally thinner than the 'proper' Saab Pilkington type, and this can cause problems if the seal is old or spec'd for the thicker glass... The rubber screen gasket/seals are slimmer in profile and more pliable on the later model cars but that wouldn't make a difference fitting the glass. As was said, DON'T let them try and glue the glass in!!! The glass is smaller than the opening by quite a way...
If you really HAVE to, it might be feasible to 'trim' a little off the top edge of a proper 99 screen to get it in the seal and in place properly - and it would look right.
