I get very good sound from my IPOD but it took some experimenting. Note that few of these things have anything to do with the hardwire:

First: I use a cassette adapter that I had left over from an old "Portable" cd player - panasonic I believe. The new "apple solution" cassette adapters do not work, sound terrible, or mess with the playback of the ipod.

Second: your music MUST be recorded at AT LEAST 320 resolution - the 124 default is worthless except for advertizing 17 billon songs capacity. I have a 60 GB Ipod 1/2 full with well over 120 CDs at 320 resolution.

Third: Compared to a CD, your Ipod will sound about as good as a Cassette -so lower your expectations. It makes a great system sound like a very good system.

Fourth: There is an EQ selection on the IPOD - find one that works for you with the car EQ flat. Ignore the title of the IPOD EQ, i.e., rock, pop, jazz, yadda yadda. You can run through them with music playing - pick one that sounds best for the system not necessarily the song. Use car EQ to adjust per song.

Fifth: For my cassette adapter I need to crank IPOD to almost full power then adjust car stereo to suit. Only then will car EQ work well. Becareful to turn IPOD down before using headphones.

Sixth: Adjust Car EQ to taste.

Seventh: there are several good sound investments such as BassLink (i believe). This unit sits in the trunk and takes over Bass responsibilities so that your system can use it's quality on the highs and mids - about 200 dollars. Please swear by it. I don't have one yet.

Eighth: Remember that old Grand Funk CDs are going to sound like old recording because they are - the quality between a new production and an old production seem to be magnified with the IPOD. I believe that the compression algorithm beats up on analog masters worse than digital mastres (identifying and excluding redundant information, etc).

Also remember that the higher resolution is helpful since compression algorithms chop away at the frequencies so when combined with road noise, may be insufficient fidelity left to cut through. I am sure an audio engineer could explain this better.
