Modifying any engine beyond stock performance will increase wear on the engine, turbo, tranny etc. whether it's done with a modified ECU or an MBC - period. It all comes down to how likely that damage is to occur:
Since an MBC is bypassing the ECU's inherent safety features (knock detection etc.) the potential for damage is increased. Whether that damage actually occurs or not is a whole different matter and is affected by fuel quality, engine condition, driving style etc.
Secondly, an MBC allows for great slabs of torque low down, something often delayed by an upgraded ECU. Such torque can easily increase shock loading on the tranny and again lead to greater wear, but again, a lot of it comes down to driving style.
At the end of the day, an MBC is more likely to allow the potential for damage to happen to your car than an upgraded ECU and do not think for one moment that it won't. However, there are other factors to consider, the most important probably being the driver.
