The rear main seal replacement requires you to pull out the rear engine cover, which is a big aluminum plate. So it is not super-easy / cheap to do, but it is generally considered a no-brainer to do it while the transmission is out.
I would stick with the stock clutch, but get the flywheel re-surfaced (or get light-weight), new pressure plate and disc. The throw-out bearing and slave are one piece. For sure replace that.
My transmission bit the dust due to the crush sleeve. I am pretty sure the transmission has to be disassembled to replace this item. Check with various site sponsors who rebuild transmissions for details.
Since you have the 2001 with TCS, I personally would not spend the money on the limited slip diff. I know I didn't. The later custom ECU tunes have much better TCS control. IMHO, this car cannot put down the power, being FWD, so there is little point getting overly carried away.
For sure stick with the stock clutch, as the upgraded ones are designed for high-HP abuse, not stop and go traffic. The clutch disc I have is a puck style with a material that is much more grippy. Once it warms up, it literally is like an ON/OFF light switch. Can't say I'm a fan of it, other than it works and no slipping, even with a bit of power-shifting.
In my Audi, I have a hybrid disc that is semi-metallic on one side and kevlar on the other. It seems to avoid the issues that plague my upgraded Saab clutch, yet can handle the neck-snapping 5,000RPM AWD launches from the V8. However, I don't believe anyone sells such a thing for the Saab.
