I always knock the pilot bearing in flush with flywheel bolt surface. I can't say how much leeway you have to allow the bearing to stick out. But if the bearing is to far out, the clutch shaft splines will ride on the bearing and maybe not allow the shaft to seat properly with its snap ring.
What you could do to begin with is to remove the clutch shaft cover and check out the clutch shaft from that end.
Even try to knock or push the clutch shaft further in toward the engine. If the clutch shaft moves further in, I don't think the pilot bearing is interfering with anything.
If the clutch shaft has not been allowed to seat properly with it's snap ring design/holder you might be able to knock the pilot bearing further in by applying some force to the end of clutch shaft.
When you remove the clutch shaft cover and discover that the plastic propellar is chewed up against the cover, than you might have a reason to beleive that the pilot bearing is to far out.
