Clutch- it's always a good idea to fully depress the clutch pedal when shifting. You don't need to pound it through the floor, but getting the clutch fully disengaged will greatly extend the life of the clutch and transmission.
Shimmy when idling. I highly doubt the dealer's 'diagnosis'. In general with the Saab turbo engine, you'll get better performance with higher octane fuel. That's because the APC can allow the turbo to boost more with higher octane. Higher octane fuel is more resistant to knock than lower octane fuel. But knock occurs under high load conditions - like when you're accelerating hard. When idling, you shouldn't have any knock issues, so the comment about intermittent idling and fuel octane is so much hot air.
Here's a question about the shimmy - if you turn the ACC to "ECON", does the problem go away? If so, then what you're feeling is normal. The air conditioner runs occasionally if the outside temp is above freezing. When the AC kicks in, it puts a big load on the engine, and the engine control needs to respond. This is tough at idle, so it's normal for the idle to sag a little and be rough for a second or two when the AC kicks in. Turning the ACC to ECON turns off the AC.
As to the squeal, when does it happen? Does it happen as you're driving down the road nice and straight, or only when you're turning? It might be a misaligned or tired serpentine belt - the belt that drives the alternator, water pump, and power steering pump.
Good luck, and keep us informed.
