What an ongoing dealer horror story...
The answers to your questions are "no" and "no," in that order.
The clutch should disengage well before it hits the floor (about 1/2 down is typical for a tight system with normal wear). Bleeding the system of air might improve it, but if it does, at 100K mi on the odometer, I would be asking myself how and why it got air into the system in the first place? Since it is a hydraulic system, it should be self adjusting, but since all of my 9000's are automatics, I'm not as sure about that as I would be about the 900 clutches that I have had first hand experience with.
As for the rough idle, the best thing that you can do is have it diagnosed by a reputable SAAB mechanic (dealer or indy, depending on your comfort level). There is simply a large list of things in both the ignition and fuel systems that could cause this behavior. Some cheap, some VERY expensive... This diagnosis may cost $100 - $200, but if he/she finds something very wrong with the car, you would be better off knowing it while you still have your "warranty" rather than later. After all, you've already invested $7K.
Personally, if it is still possible I would try to put as much distance between myself and this car and its dealer as possible. I like and enjoy SAABs too much to have someone be turned off the brand by a bad experience like this.
