You need to understnd what Volymetric effience means and you will understand why HW parts have an affect to the initial MAF calibration point. If we look at an engine it does not take in air at 100% of the pressure at the intake manifold. We are talking about a percentage of the manifold pressure (<100%).In other words we are talking aobu the VE (volymetric efficiency). VE depens on evertyhing that that the engine has, like cams, exhaust, valves, IC aso.

SO to your question, the T7 knocks the stock HW set up VE. There is now way for it to know what the VE is with the modded HW parts. Trinoic can determine at any given manifold pressure, what the pressure is in the cyllinder, and thus, the mass of air the cyllinder took in. Then it can calculate a mass of fuel to put into the cyllinder to get the desired air/fuel ratio.

Now you go and change the VE with your big 3" turboback exhaust and the engine thinks that it's the same as before. So now the cyllinders are taking more air in at the same pressure, but only getting the same fuel as before.

Like I wrote in my first post Trionci will adapt, but this does not mean it will work optimally any more.
No "control loops" can be tuned absolute there will aways be play in them, so slitly dirty filters and other factors barely cause any changes.
VE change caused by a cat back exhaust can also be debatable. DP on the other hand is a different story.
