Yes, the autobox isn't the strongest part of an 9000. But if I were looking for an automatic, I wouldn't hesitate. If the tranny shifts smoothly now, take care of it (frequent fluid changes), and go from there.
I was looking at 9-3's over the summer, to replace an aged '88 9000. In the end, I ended up with a nice '97 9000CSE. A CS would have been just fine. Why? The 9000 provides a lot more room, both for people and cargo. I prefer the way the 9000 drives. And the underside of the steering column comes down quite a way on the 9-3. My wife is short, and in order to reach the pedals, she needs to pull the seat up. In a quick braking manuever, she would hit her knee on the underside of the steering column going from the gas to the brake. May not be an issue for you, but it was a deal-breaker for us.
A 9000 and a 9-3 are not equivalent. Yes, they both say Saab, and share a certain 'Saabishness'. But they are very different cars within the Saab universe. Which one meets your needs more?
