As others note, they are very different cars. Which do you like best and will suit your needs best? Which feels best to you? Those are the first things. They are both good cars, so go for the one you like. Any number of things can die on either car (how about some oil sludge on the 9-3?), and you can't predict the future.
As for the autobox, sure it's a known weak spot, but plenty of people here claim few problems. I just bought a 95 CS with an automatic and it shifts well and seems fine at 138K miles. The PO (people I know) are gentle drivers and were good about maintenance, so it should be OK. For what I paid, plus other 9K attributes, I'll take a chance.
Bear in mind that when talking autoboxes, Saab is hardly the only brand with weak trannies. When the trans went on my wife's Exploder (at 77K) the AAMCO guy showed me a slew of ROs for trans work at 50k to 120k miles on just about everything. The only trans that don't die much, he said, are Toyotas and Hondas. Maybe MB. It seems to be the way things work these days.
