Reading through all this unfortunately makes it sound like you got nailed by a really bad repair shop that makes their money on switch and bait tactics.
It will be really difficult for you to gain anything from them except dancing by their tune completely and pay all they ask.
Even trying to reduce cost by using a used engine sounds like they will charge so much that it doesn't make sense in the end.
Yes, it is a slew of parts that could be a good thing to replace "while in there" like hoses, belt, pulleys, water pump, motor mounts and more but it sounds like they would probably charge extra labor and retail pricing for each and every extra of those parts installed.
In a total rebuild, all those parts are removed from engine and it is no extra labor to install new ones when putting everything together.
No, it is not any more wear and tear on a part after a rebuild but what experience has taught me is that if something would go wrong, it would happen right after a major repair even if the part looked good. That's just Murphy's law at work.
And when they warn about broken bolts and not being their fault, for a professional shop, it is no big deal to remove broken bolts when everything is out in the open and readily accessible.
The only broken bolts I would suspect is the 4 long exhaust manifold bolts and those are so easy to remove when the head is off the engine that I include that labor when doing a cylinder head gasket.
Try to look around for a Saab specialist and see what they would charge to install a good used engine and pull the plug on these guys.
