When the air distribution box went out on my '99 9³, Saab wouldn't cover the $1,300 "under warranty" repair. Their balking point? That I'd been doing the intermediate services myself. (When the dealer's putting in bulk 5W-30 & up-charging $20 for semi-syn, it's simply not worth it to keep going back. I've always used full syn & even started tracking oil condition via Used Oil Analysis, but there was no "dealer service" record.) These services had no bearing on what had gone wrong on my car, but I was being denied, in part, based on non-dealer service.
Eventually, Saab agreed to pay, but only for the parts. ("$300?? Gee, thanks.") And like Brian said, they made it sound like they were bending all the rules & doing me a huge favor.
